The Multi-Omic Bioreactor Engine is Pythology's orchestration and synthesis layer for connecting reviewed biological evidence with molecular context, cell-state reasoning, cohort recurrence and experimental feedback—without treating model inference as biological fact.

Bio-Symbology establishes which claims and relationships are eligible for reasoning. The Bioreactor carries that evidence through multi-omic and tissue context. Proteus can deepen selected molecular questions. Cohort and experimental feedback then challenge the hypothesis and return new evidence for review.
Six-stage research workflow
A closed loop for biological reasoning.
Each stage can strengthen, weaken or leave a hypothesis unresolved. Progress through the workflow does not upgrade a computational result into experimental or clinical evidence.
Interpret the observation
Connect genomic observations to pathway hypotheses, evidence provenance, contradictions and the next discriminating questions.
Locate the biology
Ask which cell populations, tissue contexts, spatial patterns and measurements should support or contradict the proposed mechanism.
Challenge possible mechanisms
Compare broad intervention strategies through design, critique and synthesis while keeping sequence-level and operational laboratory design outside the public research layer.
Expose the evidence gaps
Compile assumptions, structural inputs, safety questions, contradictions and decision gates into an auditable research dossier.

Compare supplied records for recurring variants, subtypes and context differences without inventing prevalence, diagnostic performance or clinical utility.

The value comes from keeping the layers distinct. Evidence review should not be replaced by a language model; molecular modelling should not overwrite provenance; and orchestration should not be confused with validation.

Every important output is intended to retain source, evidence status, model context, uncertainty and validation state. Synthetic demonstration data are labelled as synthetic, and model output remains a research hypothesis until supported independently.

Reviewed literature, supplied measurements, validated datasets or explicitly sourced external results.
Model reasoning
Generated interpretations, rankings and mechanistic suggestions remain unverified until evidence supports them.
Next evidence
Contradictions, missing measurements and competing explanations are preserved as research questions rather than hidden.
